The 1998-99 season was a transitional one for Alajuelense as the team came on the heels of losing the 1997-98 finals in a heartbreaking manner against Saprissa (Alajuelense having dominated the entire season and racking an extended lossless run); and had a massive exodus of talent, either due to opportunities abroad (or elsewhere in the country), or in the case of club legend Mauricio Montero, retirement.

Uruguayan manager Manuel Keosseián (who returned to the club in 2013) departed the club at the end of the 1997-98 season and was substituted by compatriot Juan Martín Mujica (who had a previous stint in Saprissa as assistant manager in 1995). Mujica did manage to end the Apertura in second place by only one point below leaders Saprissa, but he was sacked during the Clausura due to decreasing performances and was replaced by club legend Álvaro Solano as caretaker (in his first of two caretaker spells, the other one being on 2007) who only lost one of his games in charge but tied a majority of them, ruling Alajuelense out of the title contention.

Shirt #8 was used by midfielder Kenneth Paniagua on his first of three seasons with the club as part of the restructuring caused by the aforementioned talent departure. Paniagua was signed from home club Herediano and was part of the silverware-winning teams of the 1999-2000 and 2000-01 seasons. Paniagua departed for Cartaginés in 2002 after being deemed surplus to requirements in his position and returned to Herediano in 2004.
